Funny thing is, it’s just not accurate. It picked up two paid links on my site and they both are shopping cart links.

Jake, if you watch the video, you may get a better idea for what the paid link detector does. The paid link detector searches for patterns in linking out that resemble that of paid links. If we found links on your site with the Paid Link Detector, those links are worthless for SEO reasons.

Honestly, I think that most of the issues about paid link security boil down to poor publishing practices. If you don’t mark the links as paid on your site, and don’t put them in a group (ie. sidebar list), there is little any search engine can do.
Obviously, the best thing to do if you want them to be undetectable is to sell them in your existing content. The format of the link may also carry a little weight, but nothing conclusive for a search engine to latch on to.
As far as a secure selling area goes, as long as you only make sensitive info available to registered users, and explicity bar search engine employees / affiliates from accessing the site, I think that covers the bases. Once you go to the extent of not allowing advertisers to know where the links will be placed, at the very least you are creating a big psychological hurdle to overcome when making sales.
My 2 cents…
